To clarify this further: I asked the Autoconf people:

Eric Blake's response (which hasn't appeared in the archives yet) points
to http://cygwin.com/ml/cygwin/2006-04/msg00414.html as a related bug
report: Cygwin bash may create here documents with CRLF encoding when
/tmp is mounted with text mode. That seems to be fixed in the latest
Cygwin bash: http://cygwin.com/ml/cygwin/2006-04/msg00423.html so
updating your Cygwin installation should get you over that bug as well,
I believe. But binary mode mounts will very likely paste over some
other latent issues of autotools with text mode mounts as well.
