Never mind. See this:

So the libltdl that is shipped with lam-7.1.2 was bootstrapped with a
development version of Autoconf. And I've seen that error before, in
fact: when I tested Autoconf on Cygwin with text mode files; the code
generating config.status checks for occurrence of some patterns, and
fails because of the newline encoding. (This needs to be fixed for
Autoconf 2.60.)

Could you try to rebuild below a mount point that has binmode files?
