Take a better look at the message. Where does it say anything about
--with-FFLAGS ? It says about FFLAGS only, so the way to do it is:
csh > setenv FFLAGS "-Msecond_score" or
sh > FFLAGS="-Msecond_score"; export FFLAGS
then > ./configure [other options]
BTW, shouldn't the option be "-Msecond_underscore" ?
